Spraying things over rust does nothing to stop the rust. Eventually you'll have eaten-away rockers clinging together by a film of bedliner.

A protective anti-chip coating is good at preventing rust before it happens though, when properly installed. It's on most vehicles from the factory, in vary degrees of effectiveness.

Your best bet would be to take a wire wheel, and grind most of the rust off, and use some sort of rust inhibiter and then have it line-x'd or whatever coating you're planning to use.
Covering it up is essentially useless.
